I have 3 medium sized plastic storage boxes with lids -

one for pens, pencils, crayons, scissors, glue, colouring books, googly eyes etc
one for paints, brushes, paint tubs, aprons
    one for playdough and accessories

I have then on shelves in my playroom but they will stack if I need to - only just changed to boxes with lids at least now I know kids can't get stuff out if I turn my back for a second!

Still have a big cardboard box full of paper, card & old magazines
and another with specific Xmas and Easter craft kits and craft ideas books
